So i did a reinstall after finally commin back to morrowind. Anyway I see that there is now tes3cmd for cleaning mods, and i was wonderin if there's anything in my load list that jumps out as "dont clean". Any help would be much appreciated!

Now I put the .bat and .exe in C:\Program Files\Bethesda Softworks\Morrowind\Data Files, yet when i drag an esp/esm on the .bat the cmd prompt reads:

EDIT:

I fixed it! For some reason i had to manually create the tes3cmd\backups folders in my data files

If you're running Vista or Windows 7, it helps to install your games somewhere besides the Program Files directory.

Yes it's recommended to do that especially if you're using Vista since it's a lot tougher to solve if you have an issue, but you need to turn off UAC in both Vista, Windows7 if you want to have Morrowind installed in any C:\Program Files(x86) related folders due to the UAC restrictions. You also need to have tes3cmd.exe in the Data Files folder to make it work properly, but if you use Yacoby's WMSA then you can skip the bat file since he had implemented a tes3cmd UI on the mods tab in WMSA. :)
