I really don't know the answer to that don, I've always used Bain from a vanilla install. You could run into multiple conflict reports as you would be overwriting the same files that were already there from your manual installs with the Bain installs. EDIT: Ninja'ed by Khett with the correct answer

Just put your archives in the folder called Bash Installers.

The variables that Willie is talking about are fSunShadowUpdateTime=1.000 fSunUpdateThreshold=0.500 and they have to be added to the [Display] section of Skyrim.ini More details on shadows can be found here, about half way down the page.
